Talking about a trapezoid’s bases, should one say “short base and long base” or “shorter base and longer base”? Which one sounds most natural?

I guess it depends on the context. Shorter and longer are used as comparatives of superiority.
If your sentence aims to emphazise on comparision, the second form is ok. If not, the first.
